Most of the hitch plugs and hitch covers are designed that the plug or the shank on the hitch cover will slide into the inside of the hitch receiver. The lip on the end of the hitch should not interfere with installing the correct 1-1/4 inch size hitch cover on your 2007 Ford Explorer.
The rubber hitch plugs, like the Draw-Tite Rubber 1-1/4 Inch Tube Cover, # 2211, will just push into the opening and does not require a pin to hold it in place.

We test fit this cover on an Elite hitch and it covered the head perfectly but there was a portion of the legs it did not cover.

Yes, we do have storage cover options for fifth wheel hitches. They are universal in fit but you should still check the dimensions before ordering. The State of Texas Hitch Cover you mentioned, part # AMGSTTXC would be secured in the receiver using a standard hitch pin and retaining clip like # PC3 or a locking hitch pin like # e98882. Although some of the hitch covers we offer use the wire arrangement you describe, this particular cover uses a piece of square tubing attached to the rear of the cover as shown in the photo I provided.
