Will this kit fit my 2006 F250 Super Duty Short Box Extended Cab as a custom kit?

The Reese Quick-Install Custom Base Rails and Installation Kit, # RP50082-58, will fit your 2006 Ford F-250 Super Duty short bed, extended cab as long as it is not a step/flareside and not a cab and chassis model. I have included a link to the installation details below.

Make sure that you measure for clearance since you have a short bed, extended cab truck. A short bed truck will require at least a slider 5th wheel hitch, and may need a sidewinder replacement pin box on the trailer and stationary hitch if a slider does not offer enough clearance.

The distance from the center of the king pin to the cab of the truck will be 36-1/8 inches. Add 12 to that for a round tube slider to get 48-1/8. Next, measure the width of your trailer and divide by 2 to get half. Then subtract that from the 48-1/8 to get the amount of clearance you will have. You will need at least 4 inches of clearance to safely make 90 degree turns.

By adding a sidewinder, you would add 36-1/8 plus 22 to get 58-1/8. That is a total of 10 more inches over a slider. If a sidewinder is needed, you would need a stationary trailer hitch. I have included a link below to our sidewinder FAQ article for reference.
