I have a 2012 Ford F150 Supercrew with 5.5 bed. I also have an access original toneau cover on it. I have a 12foot aluminium boat that I would like to carry with me when I pull my travel trailer. Any ideas on what kind of rack I should get? The bed rails have a full plastic cover on them so access to the stake pocket is limited.

The only style of ladder rack that can fit a 2012 Ford F-150 5-1/2 foot bed that has a tonneau installed between the bed rails is one that installs through the stake pockets. For that the best solution is the TracRac part # TH43002XT-508 which is confirmed as a fit for your truck and would work great.
You may have to remove the bed rail covers.
