Some people have used a veneer knife with or without teeth. If it does have teeth make sure the teeth are not offset (one tooth pointed left and the next pointed right and so on) otherwise it can damage the rubber roof. Flat blade or blade with teeth with all teeth leaning the same direction.
Some say not to remove it at all and instead use a product called Eternabond (we do not have this product). caulk generally comes off pretty easy once you get it started so I would start with the knife and go from there.
