Our 2 bikesCannondale / Quick will be facing in opposite directions. Is this standard for this cover? We have a Yakima rack.

Yes, since basically all hitch bike racks have the bikes face in opposite directions the Swagman Bike Cover for RVs - Large - 2 Bikes, part # S24FR that you referenced will work fine with your setup that has them facing opposite.
