It sounds like you need to re-calibrate the zero point on your Lippert Ground Control 3.0 # LC304136 system. Below I've listed out the steps you'll need to follow and will allow you to use the auto leveling again.

Zero Point Calibration

The “Zero Point” is the programmed point that the trailer will return
to each time the Auto Level feature is used.

Note: Prior to starting this procedure, double check all connections
on the controller, jacks, and touch pad.

1. In manual mode, run the jacks to level the trailer. This is best
achieved by placing a level in the center of the trailer and leveling
it both front to back and then side to side. (See “Basic Jack
Operation” for instructions on how to manually operate the system).
2. Once the trailer is level, turn off the touch pad.
3. With the touch pad off, press and release the “FRONT” button five (5) times and then press and release the “REAR” button five (5) times.
4. The touch pad will flash and beep and the display will read “ZERO
POINT CALIBRATION ENTER to set, Power to Exit”.
5. To set the current position as the zero point, press the “ENTER”
button.
6. LCD display will read “Zero point stability check”.
7. LCD display will read “Zero point set successfully” once process is
complete.
8. The system will set this point as its level state and the touch pad
will turn off.

If this doesn't solve your problem, please let me know and I will continue to help you troubleshoot.

I am having trouble with reset procedure it can't work unless all jacks are extended several inches. my problem started when dealer returned unit with dead battery they used system until it failed from low voltage when I try to reset system the first thing it does is try to retract center jacks They are retracted so it aborts procedure. I can't seem to find procedure to lower center jacks manually can you help

Try simply clearing whatever error is causing this issue. To do this extend ALL the jacks at least 6", then press and hold the "RETRACT" button until the jacks begin retracting. At this point all the jacks should fully retract and hopefully resolve the issue. Just let me know if not.

Turn on the touch pad. Use the up key pad to cycle thru until you teach manual mode and press enter. From here you can extend or lower as needed Once you have it level, then follow the steps Erik posted to set you zero point. Note: on some Lippert systems, you have to press the Front and Rear buttons 10 times versus 5. That’s how mine works.

I tried the above pushing front then rear 5 times, nothing, then I tried the 10 time method, nothing. I don’t get any sound and the system doesnt turn itself on. Before I started to reset the zero, the system said one of the jacks was out of sink, so 8 manually leveled it. Can u think of why my system doesn’t set to zero?

Are you getting a specific error code on your touch pad? If you are manually adjusting the trailer using the jacks and following the steps above but your one of your jacks is still getting messed up then you might need to take your system in to get serviced.
