Are there any side racks like this that will fit into the stake pockets of the bed? I am looking for a solution to carrying a canoe but I also have a hard top folding tonneau cover that I want to leave in place.

You can get a full ladder rack that will use the stake pocket and utilize the full side to side bracing for support like the Adarac # A70450. IF you let me know your specific vehicle, I can give you a compatible rack option. To not interfere with a folding cover you would need to use the Adarac Pro like # A4000964 with the straight supports versus the angled supports.
