Question:
Does this ladder rack work if you have a tonneau cover.I have a backflip G2.Can I install the rails a little wider to allow for cover?

The best option that I can offer you and still allow access to your tonneau cover is to use a truck mounted roof rack system and use an additional vertical support that mounts in your truck hitch. To accomplish this you would need a roof rack system and I would suggest the Rhino-Rack system for your 2009 Ford F-150.
This system is comprised of the # DK150H which are the mounting clips that will fit your truck. Then you will need the # RRRLKVAH, which is a single Vortex Aero Style Crossbar. Then you could use the Rhino-Rack T-Load # RTL002.
The weight of the crossbar system and the T-Load supporter is only 165 pounds. Please check with your trucks owners manual and see what the weight limitations are for the roof of your truck and make sure that you do not exceed the trucks roof limitations.
I have contacted TracRac and they stated that that the Thule Sliding Truck Bed Ladder # TH43002XT-508 is not recommended to be mounted wider in order to accommodate access to your tonneau cover. Unfortunately, there are no other truck rack options that they provide that will work with this style of tonneau cover.
I have included links to the parts listed above as well as installation video for your reference.
