The roof rack manufacturers all recommend that sun roofs be kept closed when a roof rack is in place.

This is done because the roof rack doesn't usually interfere, but because the carriers that install on a rack usually mount with their attachment hardware pointing downwards. This can damage sunroofs that open upward, and due to the hundreds of available roof rack mounted accessories, the roof rack manufacturers have no way of knowing whether a given accessory will interfere or not. Therefore, the manufacturers find it easier to simply not recommend using the sun roof while a rack is installed.

Secondarily, even aero-style roof racks make some noise from the turbulence caused by the wind hitting it. Having the sun roof open will make this noise much louder.
